if I decide to go to Manila or Bangkok, or Singapore for a few days and take my Chinese wife via Hong Kong....... is there really any risk that she will not be allowed exit from Hong Kong or entry to one of these places?

As long as you possess an onward ticket out of Hong Kong you and your wife will be fine.
Your wife will need a passport and visa for Thailand. We got her visa from a travel agent. They never asked for tickets when we went threw HK.or where we going. We stayed in HK for a few days.
If you decide to go to Manila, she'll need a pre-arranged visa for travel to the Philippines. They won't let her board the plane to Manila without it (will probably need the return ticket in hand as well). The visa is easy to get, just use an agent. My gf got hers in about a week (had to mail her stuff off to Shanghai).
As far as entry and exit into and out of HK, as long as she has her onward ticket it shouldn't be a problem. I think she can even stay for up to 36 or 72 hours or something.
